Can't answer many of your questions Matt, but here'sa couple of things I came across when I changed my mk1 5 speed box for one of an 84 mk2 gti. The driveshafts where they bolt on to the gearbox were a slightly different size so we swapped the cups over in the differential where they bolt on. Maybe not surprisingly aswell, all the gear linkage bushes were mangled beyond recognition, so got a repair kit off ebay for about a tenner. It done the business. Good luck with it mate, it's not too bad a job, though isn't your car worth more with the 4 speed box in?:)
