First thing is for daft and safety week is check wheels are tight ;)
Next up I would look at inner anti roll bar bushes and drop links from anti roll bar to bottom arms,
Also check bottom are inner bushes (rear one goes) and lower ball joints for play :)

I'd say that the drop links are your best bet. Dead easy fix and relatively cheap too.

The common knocking noise on Mk4's is normally a worn "Dogbone" gearbox mount.

You'll get knocking, especially on pull away, and another sign is excessive engine movement.

Open the bonnet and get someone to rev it ( if its not cable throttle that is ), and see if the engine has a lot of movement.

On my previous Mk4, I had knocking noises.

The causes were - Rear beam bushes, Dogbone bush, and wishbone bushes. When these were all replaced it was like driving a new car.

Rear beam bushes can be very noisy when they go.

Have you checked for movement on the engine when revving ?
